Well Fallout 3 has a different set up than New Vegas or Fallout 4. It is more linear and there are no factions to really join apart from what you do in the main quest. In Fallout 3 you don't become an official member of a faction, it's more like you drift around and interact with them how you see fit.
You can stay "neutral" if you avoid any "kill people" quests - but every quest you do improves your rating with that faction (sometimes many factions) - so you will end up positive overall with all factions if you avoid killing people.
